It is indeed awkward when someone ends up marrying their cousin. The genetic risks are only one aspect of that challenge. The other is the emotional aspect. While there are allowances in the Qur'an for cousins to marry, I am not comfortable with it. It is a good idea to not take everything in the Qur'an literally. This may be true for other teachings also.
